Tom,
  On the vertical clocks, there are several things to try.
You already know about the rise/fall times of the edges,
especially the rise.  The overlap between clocks is probably
ok, but remember for vertical clocks that you need to make
them *really* long.  I would try increasing the time for
each state by some large factor (2-10x) and see what that does.
That change should be easier than modifying the pulse shapes,
and I'd suggest trying it sooner than later.
