DS9 or SAOimage are only viewers, they expect any manipulations to be
done with IRAF or what ever they front-end for.
In IRAF, you can use imcopy(?) to copy the section to another file.
The co-ords are specified as part of the input file name. If you have
a bunch of files that you want the same bit out of, then it is very
quick.
IRAF however does take a lot to get used to, and stuff is not easy to
find in many cases :)
