Ah, but I never said only an alignment problem.  That's what matchStars.pl
is supposed to deal with, alignment problems.  What doRaw.pl does is if one
frame of a pair matches to catalog stars, it will worm around and translate
the non matching's x/y coordinates into the same space as the matching frame
(potentialy giving negative x/y values and the such), but then apply the
matching parameters from the frame which did match against the catalog.

So all those I frame which could not be matched to the catalog for whatever
reason, would likly match against it's paired V frame, and then we have all
the info we need to get positions.  The only requirement is that the I frame
can be matched to the V frame, which it likely will do unless it's
physically obstructed and has to companion stars...
